I'm trying to calibrate a probe at a length we don't typically use, and it won't calibrate. It's like pc dmis thinks it's too long. When calibrating A0B0 it will take the first hits correct, then go down further in the Z- direction and starts hitting the shank of the 2 by 40 probe. Then finishes and gives me an error. The probe I'm trying to calibrate is...

No, i didnt. I did the whole lower matrix thing and that came out fine, renamed, rebuilt, deleted prb file, shutdown, all of the above and its still thinking the cal sphere is 20mm or so lower when calibrating that build. This is an interesting one though.
Sean9314 are you sure the build is correct for your master probe ? If incorrect it will throw the position of the sphere out, therefore giving incorrect hits on your new probe, the probe you are using is smaller than our biggest one ( 8 x 225 ) so you should not have any problems providing everything is correct.
