I just notice something! Looking at RFR Kevin's additional information, this machine is a ROMER 7525 SI.
I don't know much about arms, but isn't the coordinate system extremely dependent on the alignment????
RER Kevin, are you using a Romer portable arm or are you using a CMM?
Everyone is calling it a CMM...Yes it is a Portable arm.
I was having the reversed axis issue, and had the other person I went to class with verify the issue. I went to lunch and came back and it was fixed, and no one touched a thing!!! I guess its a non-issue now. Sorry to waste everyones time. This is our first machine and (probably like everyone else) we are a bit overwhelmed with it. Somehow the problem got solved.....

Umm... Problems like that don't just fix themselves. You have to be doing something different. Again, sounds to me like some type of alignment issues.
Perhaps Josh (who I believe has Romer Arm experience) could shed some light on the machine coordinate system for an arm versus that of a standard CMM.

If by "experience" you mean "walking past one every day", then yes I have quite a bit of that.
Unfortunately I have never actually used one. Yet. Soon.
But there is a 99% chance that this was an alignment issue...
