Best way to create cylinder by using Portable CMM (Romer)

Normally I create two or more circles and construct cylinder from them and if I use auto feature to create those two circles then I have to define correct x,y and z nominals and correct normal vectors to create those circles other wise it will give error of --math failed--in creating cylinder from those circles.

Now if I have to check parallelism of two big bores with respect to each other than what is the best way to measure those cylinder.

Can I use Auto cylinder option to measure those bores -- If yes than what will I use in x,y and z nominal of those auto cylinders and what else I need to do to measure those bores. I will be measuring those bores from inside so what is the best way to measure so that I will get right diameter of bore too after probe compensation.
