What you have to watch is that while you can change the magnification in the first window, it will only print out the magnification that's in the actual dimension on subsequent runs.
If you change the magnification in the analysis view window you can click on the "apply" button and it will insert this new value into any dimensions that you have selected. This allows you to change them all at once to a matching value so you get an easily interpretable plot.
