Can hooke joints work with rotations greater than 90 degrees? I am noticing odd behavior when the rotation around one of the rotation axis passes through 90.

Yes, they can work at angles above 90 degrees, but not AT 90 degrees. It is recommended that you setup your model such that any hooke joints (and CV joints) don't operate in the range 85 - 95 degrees.
When you reach 90 degrees, the joint becomes singular.
