Measuring Both Sides of a Part

I'm having trouble measuring both sides of a part within the same program. After the measurement routine for the first side is complete I switch back to manual and recall "STARTUP" and then build my alignments for the other side, but when I go to DCC my probe always bottoms out, it's as if it is not recognizing the Z position of my new alignments.
Any help is greatly appreciated.

    Your method recalling the startup alignment and going the manual mode sounds good to me. I'm guessing there is something wrong with your manual alignments on the second side.

    How are you doing that alignment? Manual measurements, Read point, or Iterative?
    Please share some code. Someone here will probably spot something quickly.
