I got issue with the granite surface plate. Although we clean it regularly but the surface has got rough. Even the air bearing ways which are open to air have got small carters over it. I don't know how it happened. No accident happened. Even if some thing might have fell in my absence would not have made the surface such a rough one.
any idea why would have this happen and how to get it back to its original form

What have you been cleaning it with as lots of cleaning products will attack the various crystals in the makeup of granite dissolving mainly the feldspar which overtime will pit the surface and make it rough. As to how to repair the only real solution is to have the surface re lapped/ground but that would depend on how bad it is.
if this is a generic granite plate, you could grab a 246 block, glue varying grades of sandpaper on it, and hand lap down the surface until you are satisfied with the finish.
If this is a precision granite plate you are measuring critical features off of, you should reach out to a granite refinishing guy and have him rework it for you back to spec.
