Global S angles taking measurements 0.002” OOT after alignment

So I’m using a Global S CMM with 2022.2 and the head on it has both A and B angles. I’m trying to measure 5 out of 6 sides of a cube essentially (there’s pin holes and screw holes throughout. For my alignment I’m just leveling and origining the Z to the top plane, then rotating x+ using two pin holes and orgining x and y to the one pin hole. The angle for this is A0B0.

All of the other angles after this to measure features on the sides insert the probe above the center of every hole and when it output’s dimensions it’s saying that they are all OOT by roughly 0.002”. The angles I’m using are A-90B0, A-90B180, A-90B90, and A-90B-90.

Would this be a workplane issue? An alignment issue? Just a bad probe? I checked one of the parts by hand and it’s within spec so I know that it’s a program issue.
