Pierce Circle

It's based on the direction of the line, not where the graphical representation of that line is located.  From PC-DMIS's perspective, lines are infinite length so, if the line's direction is +Y, that line will pierce the -Y side of the circle first so that's where your point will be.

It's not a case of guessing, it tells you in the help file...

 If the pierced feature is a sphere, circle, cone, or cylinder, the pierce point is constructed where the piercing input feature first intersects the surface of the pierced element. The first intersection point is determined by the direction of the line. It is important to know the direction in which the line was defined.

Or maybe I just didn't really connect the dots between the fundamentals of PC-DMIS 

I like to think of a pierce as an arrow being fired at a balloon. With the arrow direction the direction of the line vector and the point of the pierce is the side the arrow would hit the balloon.
