measuring true position of tapped holes

Traditionally we have always taken a one hit hole using the chamfer to nest the probe. if we were to use threaded gage pins, do I need to add them to the model in order to program the hits>

Not needed, just change the tapped hole to Out and type the gage pin diameter, also use auto trigger.
