but my question is about the position of arm toward surface, thus if I probe the hole in not a perpendicular position, still the result is acceptable?
position shouldn't make any difference as the data comes from the center of the probe, then the circle is 'constructed' to the surface you measured, and the calculated radius of the probe at the distance between the center of probe and surface.
