Personally, I wouldn't change it in the middle of the program, if you need to do it, be careful with the move points or probe rotation. There's a lot of risk involved with this.
If you need this for your dimensioning, do it before dimensioning. Open Alignment and rotate -90 or 90 degrees around Y axis...
